Is there a special tool used to remove the "studs" from the body of a guitar for stop tailpieces and tune-o-matic bridges? I need to replace the stock ones and the threads are different, so need to install the fitted studs as well.

In the Ibanez parts description on JD's website they're referred to as "anchor bases".
The best is always to use original NOS parts, or to plate the old ones. First, because the result will be fully original, and second because you can leave the anchor bases where they are: in your guitar.
I think the best tools to pull the "anchor bases" out are the old "anchors" (the bolts), because they will give you grip without touching the finish of the body. With a cotton cloth around the anchor bolts and adjustable joint pliers and a trespa luthier's guitar top protection plate (you can make these yourself, I got mine from a retired luthier) underneath you can carefully try to pull them out.
You can also try to pull them out with a little lasso of dental floss. BE CAREFULL! DO IT SLOWLY! AND PROTECT THE TOP OF THE GUITAR AND YOUR EYES AND TEETH!
